DEVONthink is a document and information manager for the Mac, with a companion app called DEVONthink To Go for iPhone and iPad. It keeps PDFs, notes, web pages, emails and other files in databases stored on your own machine, where they can be tagged, cross-linked, searched and synced between devices.
