Best for notes and documents that stay visible in the Finder

Keep It is a notebook and document organiser for Apple devices, and its nice trick is that everything stays as ordinary files, folders and tags you can see in the Finder and the Files app. Notes, PDFs, web links and emails all go in one library. It's Apple only, though, and the iPhone and iPad app is always a separate purchase from the Mac one.
